Is there a way to get software updates for a Sprint phone over the
phone itself? Or, do you have to go into a Sprint store to get it
done?

AFAIK.....
If you are talking a 'current' phone....
PRL updates are 'over the air'...
Software(firmware) updates are in the store/center that have the facility to
do such...

OTA PRL updates have been occurring (depending on the phone) for more
than half a decade (by SPCS).
OTA programming is becoming more-and-more common (SPCS activates the
phone without you needed to enter any complicated codes or access
normally-hidden menus--it's all done automatically OTA).
OTA firmware updates are also becoming more-and-more common. If you have
a phone capable of OTA firmware updating, you don't need to bring it
into a store to have it updated. My Treo 650 is OTA-capable. Indeed my
last firmware update, for E911, was sent to me as a URL in an SMS
message. The URL took the phone's browser to a special download page,
and the update was downloaded and applied OTA (I realize this is
probably a bit different than OTA firmware updates for non-PDA phones).
Indeed I don't think I'd ever hand my Treo 650, with its custom ROM, to
*anyone* employed by Sprint. <shudder>

I'd be wary about that too. But if you've got a regular phone
and a good Sprint store nearby, as I do, it's not a bad idea to bring
the phone in for updates, only because they do diagnostics. I've had a
phone replaced because a power management flaw that I wasn't aware of
showed up in the diagnostics. I was grateful for that.
